I have found that most (at least the ones I saw) solutions delete/wipe the entire hard-disk but I am looking for a way, how I can permanently delete a specific folder and make it non-traceable even if the machine is audited.

A: No. You can choose whether filenames are cleared or not, and Eraser can even clear names of all previously deleted files (when erasing unused disk space).
