It's been a while since I have tried this, and I received this information second-hand...
Create a simple text file in the folder that you can't delete. Adding the file should increase the size of the folder, which should allow you to delete the folder. Again...this is information I received second-hand, so I don't know if it actually works.
Going back to the folder...renaming the folder, removing permissions, or checking registry keys didn't allow you to delete the folder?

What is the exact error you receive? I'm assuming this is a Windows platform, but what OS exactly? Now the folder itself cannot be 0kb. What is conatined in the folder can be 0kb. So to clarify the problem, you can't delete an empty folder? Or is there a 0kb file in the folder that you cannot delete?

Have you updated your virus scanner and run another scan? Generally, if you cannot delete a file or folder, it is because the file/folder is in use. If, for example, the virus in question is still rampant upon your machine, it may be causing the folder to remain used. Also, I agree with Sgt_B that you cannot delete a 0 Kb folder, which makes me think that it is, in fact, not a folder, but rather a file which "looks" like a folder. What you may want to do is also open the batch file which infected you in Notepad so you can see exactly what the file did. If you can decode what the virus/trojan exactly did to your system, you may be able to simply go backwards and fix everything. Hope that helps.

will you tell me what is the folder name? and what error message you encounter?
If the folder has no name in windows you should do this:
guess the folder is in c:\
1. Go to msDOS, not msdos window
2. type: del c:\[ctrl]+255
(hold ctrl key on the right side of keyboard and type 255 from numeric keys)
Haven't seen news of any recent viruses creating folders (according to the post, a new folder was created). Agreeing with avdven here...update AV files/engine and scan the machine again. Also check various AV vendor sites regarding recent viruses/worms. Hope that helps.
i did a check for your virus with no luck...
my suggest would be to open the bacth file (right click... edit) and see what it says. that could be your answer right there. where did you get the batch file? that could be another answer...
if that doesnt work. try looking in the registry to see if there is anything creating that folder, proggie or otherwise. if you find something suspicious, disable it... (this could be bad if you dont know what you are doing so do some research before you delete anything.)
try all of this not only under MSDos but MSDOS safe mode.... (shift + f5 a few times i belive)
it really has been a while since ive had a windows box.
If you are using a windows 9x version, you can do
anything by going in to msdos mode.
First, check the attributes. ATTRIB <name> <enter>
remove "system", "hidden" or "read only" attributes.
ATTRIB -S -R -H <name> <enter>
Then you can delete it.
If you are running NT, 2000, or XP, ask an NT guru.

I didn't read every post, so I'm sorry if I'm posting information that's already been posted.
The virus created a folder hidden from Windows, but still accessible from DOS. Navigate in a DOS shell to that folder, copy its name, then delete it. I say copy its name, because you might not know the alt keys needed to make the special symbol it uses. To learn more about this DOS/Windows bug, check out:
