If you don't trust Tripwire
I'd suggest making some well tested backups on either cdrom or dvd along with a
boot/root rescue diskette write protected also verify this diskette is new
and has no errors in it's sectors.
To do an integrity audit just do tar dzf /dev/st0 the --diff option will report
to you the differences of your clean backup on dvd and what's on your
computers harddrive if a Hacker altered permissions and ownership on
your system file it'll show too when you compare them.

Hmm, ok, thanks. I'm looking for more of a program if possible. I'd really not like to have any other CD-ROMs or anything. Anyway to do this?

There's also Sentinel but that's a commercial product. Hrmm.. Uh.. FCheck (requires Perl)
