I have cygwin installed on win98 box and yes - because of missing acl's on win98 you run as root directly - dont try to run passwd, login, etc - they wont run or you will just find yourself in a loop "wrong paswword"! but these will work on winNT, 2km XP with the users made from the system administration...
If you want, on win98, edit manually /etc/passwd and /etc/group and make bogus root and users... for some program to run...
But like other ppl here said - if you want to learn linux just install it... cygwin is just for porting some linux apps...
