This ftp client ability looks like it will do everything you need and more, it also appears to support ssl which is always a plus. From what I understand its a pretty good ftp server too
I personally use Bullet Proof the unfortunate thing for you is that to my knowledge it doesnt allow remote admin so you may want to give ability a try.

if you need to chmod only the ftp related rights you can try raidenftpd
it puts the file perms into a .ACL file.
it supports TLS.

There is also Win-OpenSSH for Windows.

It is basically a stripped down cygwin with openSSH running as a Windows service. I was able to get it up and running in 20 minutes. I haven't spent too much time with it since I can't use it from off-campus, but it seems to allow permissions to be set.

yeah its not that expensive to buy but as it goes for configuration and for use its so simple and plus you get online help from them so no problem with that :D
