Hmm interesting ....
How are these virus programs able to interact with programs like messenger. Is there a windows messenger API or something ?

If you are sure that you got infected then use an antivirus scanner. If you have one which is updated and which didnt stop you from installing this trojan then uninstall that antivirus and use a different antivirus or get a free one like AVG.
Also if you use windows XP then disable system restore. Go online an scan your computer at either
housecall.antivirus.com or try windows online scanner (http://ideas.live.com/)
Also use a anti-malware like ewido, a2, ad-aware, spybot-search and destroy. Also install a firewall and configure it properly
