I don't quite understand what your concern is about.

1. If you connect to the internet there is a possibility that you will get infected.

2. If you connect two machines together, there is a possibility that they could cross infect eachother.

3. If you use any portable media to transfer data, there is a possibility that you transfer an infection with it.

i do most of my work on this second pc. so if i have done some work which needs to be uploaded to the webserver i typically memory stickit or email to webserver then save in appropriate directory
What work?

Assuming that the webserver is the most likely to become infected, I would continue to use either e-mail or the memory stick. Just make sure that you don't send anything back from the webserver to the production machine and that if you use a memory stick, it has a read only switch on it, so that malware cannot be transferred back from the webserver.
